Hi, Bloodkittie.
Magelo actually keeps two separate profiles for a single character - your primary and secondary spec. You can see that it has updated your secondary profile if you activate the second spec in your profile, but you will need to Sync with your primary spec to update your primary profile. 
Edit: The gear Magelo records for your primary and secondary spec are kept separately, so if you Sync in your Ret or Holy spec, put on the appropriate gear and it will save it to your Primary spec! Your Tank spec will still keep its tank gear until you Sync in your Tank spec again.
