To prevent private servers' content, Magelo may want to consider reading the realmlist for any non-official listing that shouldn't be there, and thus avoid filling any data acquired to the database of the server.
Or am I the only one thinking this? It's sad to see places like WoWhead, Thottbot, etc having random types of private server items, even if they're few and rare, and usually removed.

If someone on a private server runs Sync Magelo will give them a message telling them the server is not supported. None of the items they have will be imported to the Magelo database and they cannot Sync their toons.
