When I open Magelo Sync, the bar on the start bar shows up as well as the icon on the tray, but the window for the Sync does show up.

Hello, Kiwimoose2 and welcome to Magelo!
In your Magelo Sync folder, there should b e a file named Sync.properties - simply delete this file and Magelo Sync will use the default settings the next time you run it.
